Strange happenings post SP2

So on Thursday 25th June 2009 i decided to upgrade my production servers to Sharepoint SP2 and following a few issues, i managed to get it all working and my site was back online after a good 6 hours.

However, whilst i viewed the site internally i went home only to find that externally there was quite an issue.

Which has made the website look like this;

Left is the Internal working site and right is the external non working site. You can just about see the menu underneath the logo is all squashed together as well as the main body text padding is missing.

If anyone knows why this would happen and how please let me know as it seems there is some issue with the Javascript but nothing that i can easily see and fix.
